A young wanderer, Kenshin Himura, meanders about Meiji-era Japan until he meets Kaoru Kamiya, who allows him to stay at her dojo. But his past as a noted assassin catches up with him.
Kenshin Himura used to be known as the assassin Hittokiri Batousai, until the Bakumatsu war wore him out. Instead he wandered the countryside for some time, making amends by offering assistance to those in need. One day he comes across Kaoru Kamiya fighting someone who claims to be Hittokiri Batousai and helps her. She learns that Kenshin is the real Batousai but, surprised by his gentility, invites him to stay with her at the dojo. He accepts.
Kenshin begins to make friends with Kaoru and with others around him, including former enemies, although new ones crop up from time to time. But after three months, Kenshin learns that the assassin who took up his former mantle, Shishio, is planning to conquer Japan by destroying the Meiji government.
Kenshin leaves to defeat Shishio, but another tragedy of his past is revealed. Kenshin had been married to a woman who had initially been seeking revenge against him. But when another man attempted to kill Kenshin, the former assassin accidentally killed his wife, who jumped in to protect him from a fatal attack.
After defeating Shishio, Kenshin is attacked by his former brother-in-law, bent on revenge for his sister's death. Kenshin kidnaps Kaoru and leaves behind a tortured body of a girl who looked like Kaoru, leading Kenshin and his friends to grieve tremendously. Upon learning that Kaoru is still alive, they set out to save her.
