I hate to go with an obvious choice, but Clannad After Story choked me up more than any other anime. Though in fairness, I don't watch a lot of anime that gets especially dark or sad. Still, that's the closest I've come to crying when watching anime, or really anything else for that matter.
Oh, there was one scene from K-On!! that made me feel pretty emotional. The farewell song the original members of the club sing to Azusa before they graduate and leave her behind. That was bittersweet though. Clannad was properly sad.
My number most tear jerking anime for me was Angel Beats. The story in the beginning, middle, and end were just amazing. I had to literally bite my tongue to hold back my manly tears for this anime. My number 2 would be Ano Hana which is about a girl who comes back from the dead after an accident many years later to try and bring back the group of friends together after the death of their best friend. The story starts out at a nice pace but the end really got to me. If you saw this anime you know what I'm talking about. My third would have to be Now and Then, Here and There. A story about a boy name Shu would suddenly gets whisked to the a dystopian future after saving a girl with blue eyes that can control water. This distant future is ruled be a maniacal dictator that rules the country and the boy is recruited into his military which consists of mostly children his age. There are a lot of other things that happen in between that are very tragic but I won't spoil this anymore. By far this has to be the most tragic anime series that I have ever seen and this is probably something Sam would enjoy because it does contain some elements similar to Escaflowne. So go watch these if haven't and make sure you bring some tissue along with you, I know I wished I did. ;(
A lot of scenes in Clannad were pretty heart breaking. Ano Hana was surprisingly sad too.

I was surprised when I saw that my question was selected, days a go when I submitted it I thought it was a too simple question for the Vice Pit and I delete it minutes later.
i'm gonna go with grave of fire flys too because i literally bought that movie like almost 3 and a half years ago and only can watch it once. its so deppressing lol. um angel beats was a good one. the end of wolfs rain. samurai x reflection??
How can I come up with a sad anime to write about when I am laughing so much from watching this video?!?! (Can Alision please be a regular on the Vice Pit? Please!)
In my case it probably has the be all of Candy Candy. This a really old anime that aired in Mexico when my mom was a kid. Then when I was 6 or 7 years old it aired again and I watched it with my mom for the first time. (For some unknown reason this anime was never permitted to air in the US.) The story is a very tragic Cinderella story. It's about this orphan girl who grows up in a church/orphanage. In just the first ten episodes she is abandoned by her best friend, the guy she is in love with dies, she is adopted by an abusive family and becomes a servant girl. It's even sadder because of the character's personality revolves around her attempting to be strong and not to cry.
The other one would have to be the death scene in Summer Wars. I had to hold back tears at the theater so that wouldn't see me cry. ;)
Clannad just made me frown all day but no tears. The only anime that i can say got me teary was the OVA to Wolf's Rain, it wasn't the final episodes of Berserk which was awful to witness (i still have nightmares O_0) it was just so heart wrenching for me seeing everyone die one by one getting so close to Paradise.
Lastly Metropolis, again when the Zigarot exploded and Tima fell it was like "argh, man", Ray Charles "I can't stop loving you" to represent all the chaos and destruction gave it that emotional punch.
Angel Beats and Summer Wars are the only anime I've gotten so drawn into emotionally. For manga though the ending of Sundome really got to me.

Rave Master made me cried when I was in middle school. Then, it was Switch's origin story in Sket Dance. That's all I can remember.

The closest I've come to crying was in an episode of Nana where a misunderstanding that had been brewing for a while boiled over and it seemed like the two were no longer going to be friends right at a point where rocker Nana needed the other the most.
Other stuff made me feel sad for the characters but that was the only time where I could feel my eyes starting to water and I had to convince myself to man up, so to speak.
@sora_thekey: For me there were 2 sad moments that nearly brought me to tears which were in episode 9 and 13. Watch them and you will understand. ;(
The End of Evangelion. Lets end a series with all the characters (and humanity) dying, and that's not even that hardest part of it...
It's a tough watch.

@sora_thekey: I have to agree i would say the score and some points in the story. they know the right music to play at the right time which can make or break a scence. its a good show a bit mushy at the end but still good lol. i enjoyed its short run. you should check it out!
