Gundam SEED is an alternate timeline Gundam series that follows childhood friends Kira Yamato and Athrun Zala as they find themselves caught on opposite sides of war.

Following the Bloody Valentine Tragedy, the Earth Alliance and the colonies, headed by ZAFT, are caught in a fierce war. Humanity is divided on the issue of genetic engineering, with "Naturals," the normal humans, on one side, and the "Coordinators," the enhanced humans, on the other. Though ZAFT is initially technologically superior, Orb, a neutral nation, is secretly developing advanced mobile suits for the Alliance. The series begins as ZAFT sends its special forces Le Creuset team to steal these suits -- the Gundams -- from the Orb colony Heliopolis. Kira Yamato, a Coordinator and a citizen of Orb studying at the colony, is caught up in the ensuing chaos and ends up killing the ZAFT pilot of the GAT-X105 Strike Gundam and taking it for himself in order to keep his friends from harm. The other four Gundams are successfully captured by the Le Creuset team. Notably, the pilot of the GAT-X303 Aegis Gundam is Athrun Zala, a childhood friend of Kira's.

The Archangel, the new ship that was developed alongside the Gundams, remains in Alliance hands, but is short on crew members as a result of the assault and theft. Lt. Murrue Ramius and Lieutenant takes command of the ship and detains Kira and his friends for having seen top secret military weapons. The Le Creuset team returns with the goal of capturing the Strike Gundam. As Ramius is unable to effectively pilot the Strike, Kira takes the seat again protect his friends, as well as the crew of the ship. Heliopolis crumbles as a result of this fight, and Athrun confirms that it's Kira piloting the Strike. Upon escaping the fallen colony, the Archangel retrieves a malfunctioning lifeboat; on board are a few dozen civilians from Heliopolis, including Flay Allaster, one of Kira's friends and classmates.

The Archangel decides to head for Eurasian Federation military satellite Artemis for help, but the Le Creuset team is not far behind. Kira agrees to pilot the Strike as protection, and his friends help the shorthanded crew by taking on various roles on board. The Le Creuset team attacks with the ZAFT ship Vesalius, but while the Strike runs out of energy mid-battle, Kira still manages to ellude capture with the help of Mu La Flaga, a pilot of the Archangel. Artemis detains the Archangel upon its arrival, but the ship manages to escape when Nicol, a member of the Le Creuset team and pilot of the GAT-X207 Blitz Gundam, attacks the base, engaging in combat with the strike at one point. 
At some point after the escape from Artemis, the Archangel and its crew size up their current situation, having been left unsupplied at artemis, water on the ship becomes rationed, they have an idea to enter the Debree belt, and scavenge it for water, and other materials, this is when they find the destroyed Coordinator PLANT "Junius Seven". At first the crew is uncomfortable with the idea, but they scavenge the ruins for water nonetheless, finding some disturbing sites. While doing so, Kira in Strike scouted out a heavily damaged Zaft cruiser for civillians, he also spots an enemy mobile suit, at first Kira avoids combat, but when scavenging teams are put in danger Kira takes action, after quick combat he recovers a Lifepod which contains a girl who as it turns out is none other than Lacus Clyne, daughter of the PLANT's leader Siegel Clyne.
