In the current season I would have to say Kemono no Souja Erin. Nobody talk about how grate a show it is but I love it.
Over all I'm not sure but I'm sure there are shows that are pretty dam good but get no to little attention.

I can't think of a few:

Samurai 7
Kodomo no Jikan
Unhabited Planet Survive
Martian Succesor Nadesico
Digimon (only when directly compared to Pokemon, I think this is pretty popular).

You know I'm going to have to agree with you there. I did like Digimon better than Pokemon back in the day.
